It was mocking religious hypocrisy while using their stance on homosexuality ONE a basis to do so. He covered like 3 others to make it all about religous hypocrisy.
Gay sex is a flashy topic to get people's attention with, so he could drive home points about religous wars and other hypocritcal beliefs in organized religion.

Congrats, you picked up on one part. That's still only like 1/5 of the song's message. More so by focusing just on that, you 1 look like a homo. And 2, fail in general by letting down an artist you worship by not realizing their is so much more to it.
